The simulation of the pixel clusters has been separated from the tracking of the particles. In principle one can now read in the same energy deposition and use different gains to estimate tracking efficiency systematic errors. I am attempting to do this (crudely at first) by looking at a DOPX=4 and DOPX=3 sample of the same MC sample. Since the algorithms are so different I would think that the difference in the tracking efficiencies from these is a conservative estimate of the tracking efficiency systematic error due to gain differences.
